Yosemite/Clover: Backup Test HD boots no problem, main HD lots of problems. How to migrate?

I just migrated my system from Chimera/Yosemite over to Clover/Yosemite (will upgrade to El Capitan soon after, etc). I have two SSDs, one is my main one (including the Clover EFI), and another that's a backup minus most of my docs.

I migrated both to Clover, but now for some reason my main SSD is having all sorts of problems... kexts not loading, permissions not sticking, NVidia drivers not installing. But for some reason, my backup drive WORKS. Including all the post-installation stuff. No kext problems, no conflicts, graphics and audio working. It's perfect except for missing some docs and that it's on a separate drive with no EFI of its own (plus it's a smaller drive, 500gb versus 1TB for the main... that's why I couldn't just do a complete clone between both drives).

I can't figure out what the difference is between the two. Both of their config.plist files are identical, and so are their EFI, S/L/E, and L/E folders.

Ideally I'd want to transfer as much of what's in the backup drive over to the main drive in order to make it work, but keep as much of the main drive as possible.

Can I just drag folders/files from Backup over to Main, and if so, which ones, and then what other settings will I need to fix/permissions to repair?
