Clover install MBR hard drive? I get boot0ss error if I don't use my USB drive.

Specs: i7 4790, GTX 970, 16GB DDR3 RAM, 2 HDDs (1TB & 2TB)

I managed to successfully install Sierra on my older, 1TB HDD. I have a second HDD (2TB) for installing Windows. I had to pick MBR because the installer was throwing "error while running scripts in xyz.pkg" on GUID partitioning.

Now, I can only boot to my macOS only if I use my USB drive which has the OS installer and Clover in it. If there's no way I can install clover to my HDD, I'm planning to buy a small USB drive, only for clover. I'll use it to boot macOS whenever I want. Is that possible?
