Ports mapped, but can’t boot into clover without USB

Alright, so previously I couldn’t boot into OS X from the usb 3 port, but then I mapped my ports. Now if I use my usb I can. However, I can NOT boot into clover using my external drive, despite having installed it and using the clover installer and then replacing the old EFI with the one from my USB. Any ideas?
