What is the best post-install tweaking cycle?

Thanks to all the various guides I can get macOS up and running fine, but with things in need of refinement; like adding or removing a kext. But how do you do that once the system is up?

What I did was install clover and mounted the EFI of my new system and then started fiddling around with the config.plist, and the kexts. But if I do it wrong the system won't boot. Then I'm right back at the very beginning, having to build bootable USBs and redoing the whole install.

There must be a better way. Once you've got your system up, how do we adjust things and recover if the last tweak doesn't work?
